According to this youtube video, by CNM OoT3DS will come with Master Quest. This will be an amazing new feature, as many people have never gotten the chance to expirience Master Quest (including me). The video is below. Also make sure to pick up Pokemon Black or White tommorow, as they are out! I'm getting White version myself.
